Think it this way, how come Magikarp, along with the Pokémon Tentacool, Pikachu, Geodude, Abra, Machop, Gastly, and maybe a couple others from Gen 1(with the exclusion of RSE) appear in Gens 1-4, with Tentacool even being in 5th Gen. Magikarp, like all those others, may have been in all those games not only for ecology and filling up unused Pokedex numbers, but nostalgia as well.

Because Migikarp is one of the Pokemon that is familiar to a lot of people, and because it's a basic fishing Pokemon that they use to fill up fishing areas.

If not, then they just wanted to put a bad Pokemon in every game. God and religion are not included.
